Up- and download time is nearly the same as crunching time. Would it make sense to bundle these short runs to 20 wu's for example in one download?

I think that depends on the job you're grabbing. Some run a lot longer than others...

I suppose we could do some bundling but that would take a fair bit of testing and debugging. I think future runs are going to generally take a lot longer anyways so it won't be an issue either...

Well, here it is September, and that situation seems to continue. There are currently in my queue four WUs with projected run time of 48 seconds, another shows 1:20. I don't have any stats, but it would seem that overhead would become a significant percentage of the work being done. Would it be more efficient to look at ways to create longer WUs?
